There are a number of genetics and genomics initiatives underway in Australia, including the Australian node of the Human Variome Project (HVPA), as well as many active research collaborations including familial cancer, endocrine disease, and developmental delay. Most of these projects work with disease-specific databases on a research basis, with the risk that such archives may be ephemeral. HVPA is the only database that is directly integrated with accredited clinical reporting of variants. As such it is designed to capture variants that have passed scrutiny as diagnostically robust, and have therefore already been curated by qualified staff. Registered users access the HVPA database via a secure Internet portal. I will describe three recent developments of the HVPA database and portal: the upgraded search interface, linkage to other datasets via BioGrid using hash-based de-identified case matching, and the introduction of a genome wide database using LOVD3. Finally I will discuss the future direction of the HVPA and the questions of utility, quality control and sustainability of genetic variation databases. Search interface The search interface has to provide useful tools for clinicians and lab scientists so that the HPVA project offers them direct benefits and incentivises them to participate. Following a request for feedback from users, a series of improvements were implemented, initially on a demonstration server and then on the live server following review by the Steering Committee. The highest priorities were for more information about numbers of times particular variants were recorded, the ability to search by range and to filter by pathogenicity. There was also interest in enabling direct uploading of VCF files and the automated calculation of pathogenicity scores. Many of these features are now implemented and examples will be presented. Linkage to other datasets We have implemented the hash key algorithm and work is in progress with BioGrid to link variation data to clinical data sets. Genome wide database We have established an HVPA LOVD3 database and are working with the Human Genetics Society of Australasia on a pilot study to sequence the exomes of two trios and review the data using this database.

The potential for crop wild relatives (CWR) to contribute to crop improvement is growing due to improvements in information on species and their diversity, advancements in breeding tools, and the growing need for exotic genetic diversity to address compounding agronomic challenges. As wild plants, CWR are subject to a myriad of human caused threats to natural ecosystems, and their representation ex situ is often far from comprehensive. Ex situ conservation of many of these wild plants is also technically challenging, particularly in an environment of insufficient resources. Enhancing conservation, availability, and access to CWR requires a spectrum of action spanning basic and applied research on wild species to inform on-the-ground collecting, ex situ maintenance, and germplasm utilization. The development of effective information channels and productive partnerships between diverse organizations are essential to the success of these actions. Here we report on a spectrum of CWR activities involving broad partnerships, at three levels: a) the collaborative compilation and distribution on over 5 million occurrence data records on the CWR of major food crops, b) the analysis of conservation concerns and genetic resources potential of the CWR of potato, sweetpotato, and pigeonpea, and c) ongoing efforts to map the diversity and conservation concerns for CWR in the USA. Although differing in scales and depth of collaborations, the success of these initiatives are largely due to commonalities in research orientation, e.g., inclusiveness, offering clear incentives for involvement, and service providing to the crop science community.

Session III Accurate and rapid diagnostic tests are an essential component of initiatives to control and eradicate transboundary viral diseases such as foot-and-mouth disease (FMD). Tests are deployed to confirm initial cases of diseases, monitor the spread of the virus, characterise the causative viral strain, and to provide evidence of disease freedom after outbreaks. This presentation reviews progress to develop new diagnostic tools that can be used to detect and characterise viruses that cause important livestock diseases, including a “molecular toolbox” of new lineage-specific real-time RT-PCR assays that have been developed to quickly identify which FMDV lineage is present in samples. Away from laboratory testing, recent data demonstrates that simple sample preparation protocols and new equipment that utilize lyophilized reagents allow real-time RT-PCR or isothermal RT-LAMP assays to be performed in simple laboratories or in field settings in under 60 minutes.
